I'm not very comfortable with the idea of using CLR, but I must confess that I've never really thought of the possibility before. For now, I'd suggest holding off with the CLR treatment and examine the stained plumbing. If the stain will not rub off to your fingers, I'd leave it alone. It's unlikely to leach back into the tub water in that case.
