It isn't likely to be a filtering issue, unless there is a problem with the filters themselves. Are the filters per chance old or clogged? I don't know how far back HotSpring's "100%, No-Bypass Filtration" goes, but on newer models, there is no way you can move water without it going through a filter. To verify flow, you can remove the filters and check to make sure each line is sucking water. With the filters back on, you can check the strength of flow for each jet system.

Your water clarity problems are more likely related to sanitation and/or oxidation. What is your chemical routine (type/amt/frequency)? How do you know that ozone is no longer being sucked to the unit? When was the last time that the ozone unit was serviced? How old is the water? Have you tried a shock or super-sanitation? Clarifier?
